 For guitar 1, the notes are played on the high B, they only sound lower because they are being doubled by the bass. In part C, let the last chord ring out. For guitar 2, some sort of filter is used to get the sound. What worked best for me, was to use my wah pedal with its toe up the whole time through the riff. You could also use your neck pick up instead of your bridge pick up to get that sort of bass-drowned sound.

 I'm really just using these chords as starting points. You can simply strum these throughout the bridge and it'll sound fine, but there seems to be some picking and arpeggiating done throughout. These chords just sounded close enough to me (I'll admit it, I'm lazy).
